Automated Modeling of the RNA folding Process

Abstract
We present a discrete model for automating the process of model-building and simulation of RNA secondary structure formation during transcription. This is a simple and approximate model, but accuracy in the prediction is achieved by capturing knowledge from several sources instead of relying on a single source of knowledge, which is often inaccurate and incomplete. Homologous RNA sequences are analyzed simultaneously for filtering potential helices and the result is incorporated with knowledge of free energy. A heuristic algorithm with folding constraint propagator is used for searching for possible structures. The folding process of RNA is simulated by predicting a series of intermediate structures, which are likely to be formed as the RNA sequence grows over time. The model has been implemented in a working program and has been successfully tested on several types of RNAs.
